描述

在基于16S rRNA扩增子的研究中，因为了解微生物群落功能的需要，我们经常会使用一些软件工具对16S rRNA扩增子数据进行功能预测，比如PICRUSt2。这些功能预测的结果大多是基于KEGG数据库，KEGG是一个整合了基因组、化学和系统功能信息的数据库。预测得到的细菌群落功能丰度表，记录了各样本中所包含KO功能的丰度，基于此预测结果，经过预先设置的筛选阈值，比较了不同组菌群的KEGG pathway，并筛选出不同分组间具有显著性组间差异的 pathway。

使用方法：Rscript OTU_pathway.R –path_file= –map_file= –case= –control= –adj.p= –logfc=

参数说明：

USAGE:OTU_pathway.R –path_file=–map_file= –case=–control=–adj.p=–logfc=

PARAMETERS:

–path_file The KEGG pathway abundance table by PICRUSt2, input tsv table format.

–map_file the sample classification labels ,the first column is sample name which is consistent with path_file row in order, the second column is the classification labels with named “group“, input txt table format.

–case the name of the case, Default value is Tumor ,string.

–control the name of the control, Default value is Normal ,string.

–adj.p the DEpath threshold padj, Default value 0.05,string.

–logfc the DEpath threshold logFC, Default value 1,string.

操作步骤：

1、打开命令行界面，输入“Rscript OTU_pathway.R”调阅帮助文档，确定该程序所需的输入文件。

2、用户根据帮助文档中的参数说明内容，对参数进行设置。这里，必须输入参数有6个，分别是–path_file，表示PICRUSt2软件预测得到的细菌群落功能丰度表 map_file；表示样本分类标签，第一列为样本名称，顺序与path_file行名称一致，第二列为分类标签，命名为“group”； –case，病例名称，默认值为Tumor，需与map_file中的分组一致； –control，对照名称，默认值为Normal，需与map_file中的分组一致； –adj.p差异通路筛选阈值，建议阈值为0.05，可根据需要调整； –logfc差异通路筛选阈值，建议阈值为1，可根据需要调整。
